I usually try to clean up any ridges around spokes holes on relaced hubs bu t really just to smooth it a bit (not remove much material). I didn't alway do this, but now I too lace the spokes in the same orientation as the marks in the hub flange unless I just can't. This means that heads in/out should match the dents and the direction the spoke heads out as well. Good luck :^)
