How do you center the brake over the rim if the rim is out of the bike? That's what the purpose of the 13mm cone wrench flats is--to allow centering the brake from the top with a wheel in place. I've used the other method you mention, "holding [the brake] cocked a bit to one side and then tightening the rear bolt" on brakes where that was the only way to center it, but much prefer using the cone wrench flats when they are there.
