On this (east) side of the Bay, the Missing Link shop in Berkeley is good, not so much for what they sell as what they have hanging. The repair shop across the street also has a very entertaining / informative / on-topic window display, usually. The newly-relocated Velo Sport in Berkeley is good too, mostly if you can talk to Peter Rich. Across the Bay in Sausalito (north) is A Bicycle Odyssey, totally worth a visit.
