Sounds like a chainline issue. If you have a straightedge (the one in the Campy toolkit is designed for this, but a metal meterstick works as well), you should be able to drop it into the gap between the two chainrings and it will line up with the middle cog on the freewheel (assuming 5-speed freewheel).

The quick cure is to put one or more spacers behind the freewheel to move it out enough to line up properly. You may also want to shift the axle a little if the freewheel body gets too close to the locknut.
